I have had metatarsalgia on my right foot since the winter. What has helped are the shoes that I wear daily. I tend not to feel it when I ride but more so after. I switched to a shoe with a wider toe box a couple of months ago and my foot has improved. I also have become aware of odd positions that I may rest my foot in while I am working. I did not try the cleat thing.
